With the new filters enabled, the padding above the announcement on the Watchlist page ("The Collaboration team plans to...") seems to be gone almost entirely – previously there was a bit of space there, but now the text is right up against the page title.

I assume you are on English Wikipedia? Which skin do you use?
I've checked on my side using Vector skin. There is a margin below the first line "For User (View relevant changes | View and edit watchlist | Edit raw watchlist | Clear the watchlist)", when you don't have the filters. That line is removed because those links are located elsewhere.
The fix would be to add to the common.css of English Wikipedia the following code (or something similar) to add a margin with an equivalent value:
.mw-rcfilters-enabled .mw-specialpage-summary {margin: 1em 0;}
