I accidently hit already read when I actually meant to look at them, and now, they're gone, never to be seen again, and I mean ever.

I guess from your message that you don't remember which wiki it was?
And that's the true problem right there, I never got a chance to see what they were at the time.
Hi. I'm being annoyed by a ghost notification from the Meta-Wiki! Every time I'm on Wikipedia, there is a red "1" notification for me, but when I click the icon, I can't see what it is about, and marking as "read" doesn't makes it disappear permanently.
It does shows like that:

Meta-Wiki
v View one alert 2 years
But, when I click "v View one alert", there's the title "Meta-wiki" and nothing more, besides that. I already accessed the Meta-Wiki, and tried to click on "> All notifications", but the ghost notification does not disappear, and I can't get rid of it. Please, can someone help me? It is annoying me!

If you need to clear all notifications, you can use Special:Notifications page.
I am not very well in technical fact but well enough till now. As many other users.
Some week ago 1 buyed a new handheld computer. Since that time I noted problems online.Windows is not sure, in time you buy a new machine.Today I noted definitivly, on my machine 4 (!) standard lines (Internet-Verbindungen) into the internet are working. I think I could delete them (not the one I really have to use (ty-cable, ethernet).
For deleting the notifications I used Special:Notifications page, in the way I clicked on.
In MediaWiki my notifications are shown empty. It seems to be all ok.
In Wikipedia and in Wikisource, Commons, Wikidata, internationally, my notifications they are all shown. Not cleared. I tried more than one time. I closed my IE. Reopened them.
I think I need help. In which way I has use Special:Notifications page to clear all?
(Is that a bug or do we need a new feature (hide the possibility to clear all in “preferences” for example)? Is it specially my own problem? ~~~~

On Commons or Wikidata, is it possible to clear notifications there? What happen when you click on "Mark all as read" on the Notifications panel (the one shown when you click on the blue or the red number)? What happen of you go to Special:Notifications on those wikis?
Do you have that problem when you use Firefox or Chrome?

I just came back from a long wikibreak, and it became suddenly very apparent that the ability to mark *all* notifications as read in one click is not available in the JavaScript free version of Special:Notifications.

On the Special:Notification page it is possible to filter by selecting a pagename to the left, eg. "MediaWiki".
For my page it shows the DB-name and prefix in lower case (eg. translatewiki_net-bw_).
How do I change this to eg. "TranslateWiki"?

It's a personal wiki.
Create/edit the a page called MediaWiki:Project-localized-name-WIKINAME, e.g. MediaWiki:Project-localized-name-translatewiki_net-bw , and put the display name of the wiki there. See MediaWiki:Project-localized-name-enwiki for example.
(Technically, it works slightly differently on Wikimedia-hosted wikis, which is why that page will look a little weird.)

Can it be that my db-prefix ends with an underscore (_)? (just like the db-prefix transelatewiki uses, bw_)

Yes, that's probably it. There is a hacky way you could try instead:
Create a file called e.g. Wikinames.i18n.php, with the following content:
<?php $messages = array(); $messages['en'] = array( 'project-localized-name-translatewiki_net-bw_' => 'TranslateWiki', // other project names here if you have more ); // Translations for other languages here if relevant, e.g. $messages['fr'] = array( ... etc
Then add the following to LocalSettings.php
$wgExtensionMessagesFiles['Wikinames'] = 'path/to/Wikinames.i18n.php';

This is a minor bug - I should only see how many *new* messages I got, not the *total amount*. No matter what I do or how many times I view the messages - I always see how many I got.

Is it when you have notifications from other wikis? If yes, this is going to be solved soon.
If not we, will have to dig further:
- if you have 10 unread notifications from the wiki you are reading, and click on "Mark all as read", you still have 10 notifications?
- do you have that problem on all wikis?
- have you tried to visit Special:Notifications to see if something changes?
